Monkey Merge will output error messages if for example, you are using the word document merger on plain text files or other files that have not been saved in the word document format.
To avoid this, you can use the file pattern filters available in the main window to target files by pattern. For example, if you are merging excel spreadsheets, use a target pattern of *.xls to target only excel files.
